Even a teenaged Sephiroth has to climb the ranks like everyone else. I figured he stayed in the infantry for about a week before moving up. 
I know it's explicitly stated in the game that Sephiroth doesn't use guns. However, I'm sure Sephiroth was forced to do a lot of things he hated. Shooting guns was probably the least of the things the Shinra made him do...poor kid never had a chance.
